Hi,
Fitted the brake pedal last night and wasn't sure how long the push rod should be, as when the pedal is pressed in fully - should you feel the
push rod bottom out, so the master cylinder cannot be pushed in any further or is there an approximate measurement that the cylinder should be pushed
in?

More important the rod should be short enough to allow the piston to uncover the hole which allows fluid to flow into the cylinder.
Otherwise as your pads wear the pedal travel will get longer and longer.
are you pushing the pedal down now with no fluid in it i assume?
when its filled up the pressure in the system shouldn't allow the cylinder to bottom out.

With my pedal at rest, the piston returns all the way and there is no free play in the pedal- but when I go to full pedal depression should the piston
go fully in so it can go no further?

Yep no fluid in so that would make sense.
Will get the fluid into tonight and have a play.

yeah, with no fluid in, the only limiting factors would be if the pedal hits the bulkhead, or the piston reaches full travel. if its filled with
fluid, brake pad wear, and pressure in the system them come into it.
if its filled with fluid and still happens, then you have other problems
