not much wil be the same i think, sell your tackle as a complete set up.
Is it really worth it as there isn't a huge difference between the two in BHP. If it was to put a zx12 or 14 in I could understand it. I run a E1
ZX 9 and am quite happy with it but would consider an upgrade if i were looking at another 40+ horsepower.
Mark
new zx10 could be described as 40bhp more than old zx9, depending on which pub you listen in.
As Joel says above its complete set up you need, but you will find it well worth while, the zx10r is a tiny light weight engine, super smooth ,will pull
from 20mph to 120mph in top gear, and loves being reved to 13500rpm,with one fitted you will have no problems keeping with zx12's and
busa's
go for it

Like Paul says, the ZX10R is a great engine but then again, so is the ZX9R. IMO however, your money would be better spent on getting the geometry
sorted on your Indy, set up properly and maybe a full cage fitted.
If you've already done this and still feel the need for more power, then go for the engine upgrade.
