Tranny in a Bike Engine

When it comes to registering your car (trike in this case), can the transmission on a bike-engine count separately when considering a single-vehicle donor?

Well it should do because otherwise it would make it very difficult to get the necessary points with a BEC.... and on the list they are listed separately....
