I'm assuming it's ok to leave the serial cable attached to the ecu on a Micro/megasquirt? whilst it's in use but not connected to a laptop ?

Yes, just tuck it away somewhere and try to avoid letting anything metallic touch the pins. Probably no more of a risk than just having the regular port on the MS uncovered.

I never leave mine attached, you effectively have a large antenna on the end of your pins (depending on how good the shielding is on the cable you have). Unlikely to cause a problem but it's possible.

Also useful , I'll perhaps disconnect once the car's running well
