I take it your carbs have been jetted?
I got my jet kit from Andy Bates and used his settings, he told me that it makes it run too rich in the midrange but spot on for the top end.
Mine doesnt cough but does feel like its struggling to get over that part of the rev range when its not quite up to temp.
I would perhaps check that the air holes are still blocked off properly?

the engine has been jetted, cause it used to be mine. cant help on the poor running though never had any bother with it so never needed to

Have you done a plug change? checked and cleaned float bowls? Checked jets for crap? Is fuel pump running ok? Checked for air leaking into carbs?

Try removing the air filter and see if the problem still exists.
Althought i used Andy's jet kit and instructions i had the same issues using the airbox and panel filter.
After fitting a saussage filter it is now perfect.
Or else phone Andy.
