if the engine fires with the other ecu that means that a signal is going up the wire from the cps.

so, i would look in the menus for set up, check that the setting for trigger wheel sensing is set to magnetic, you may have the wrong trigger wheel setting, some are 60-2, zetec should be 36-1, i would go into that menu on the known good ecu and copy all the info and from there into your ecu.
