you will need to run an aftermarket ecu or send your ECU of to Hondata who will make some changes to it so that it will work outside of the car it came from (checks for all kind of stupid things) and it will also enable vtec in 6th

Don't worry it's been done 100's of times in elises etc. You can use the std ecu if you like as it's not quite as fussy as the S2000's which checked from thinks like instruments and other electrics etc..

An aftermarket ecu would make life a little easier mind and there are plenty available for use with the K20A from the Civic.

To name but a few..

Motec (the best but coslty) run a M4 personally on my F20C based car
DTAFast (Already have a factory map and loom)
AEM EMS
Gems
Emerald (Factory base map exists)
Hydra Nemesis 2 (Designed by Ex Motec) used by a lot of the Honda guys. Z-Cars use the Hydra a lot.
Omex 710 (full K20A kit with ITB's)
EFI TECHNOLOGY EURO-1 from http://www.clockwisemotion.co.uk/index/honda-k20-programmable-ecu.html

One thing you are going to have to think about it the oil situation. If your intended car is going to be low, stiff and used at high speed on track's you will want to look at a Dry Sump kit from the likes of Pace or you could well be saying good buy to the very nice engine very quickly.
