My mega squirt ecu box has a plastic barbed tube on it.
what is it for?
vacuum tube connection maybe?

correct, it's for the barometric pressure readings for vacuum changes

Do i need to conect anything to it then?

Connect it to all four manifold branches on the engine side of the throttle bodys.
