Yes I've used the standard ecu on a TVIS set up,there are a couple of different types of ecu mainly non TVIS and TVIS engine variants.
My advice is use the original engine loom, bin the fuse box from the Toyota and use your own and wire your ecu into the engine loom using the Toyota manual for the pin locations on the plugs into the ecu.
Hope this makes sense,if you need any help just let me know what you are not sure about. It looks complicated but its not too bad really, youll end up with a cheap set up and smooth reliable running.
Regards Dean.
PS. Look in my photo archive for how I did mine : MK Indy 004.jpg (electrickery)

I agree with Dean C above, try to get the complete loom etc from the donor and reinstall as original, then when running chop out unnecessary bits and tidy up.

I had a nightmare doing mine, but got there in the end.

Which engine is yours(TVIS or Non TVIS)?
And which ecu plug configuration is it,ie there should be three plugs with how many pins in each plug?
I have the Toyota workshop manual pin outs which is the easiest to follow,I just need to know which plug config. the ecu has.

If you look in my photo archive I have just uploaded a pic of the ecu pin outs for the TVIS without air flow meter.
Its a bit large but its the only way I could keep the fine detail.
